Actually .... if you have been unpluggin it directly whilst using
windows you may have run the risk of damaging the file system or files
on the drive also.

Windows , like other well defined operating systems , provides a
mechanism for you to correctly stop and eject the operation of removable
media.

If you check your system tray you will discover the tool is , in normal
correct operation , loaded into their and can be used to stop and eject
a USB drive.

For Linux the operation is referred to as Un Mounting .. and in Ubuntu
and in Knoppix you will find references to umounting in the GUI  if you
right click on the relevant icon for the USB drive.

In the command line you simply reverse the mount operation with either
umount /dev/sdax or eject /dev/sdax where x is the number of the usb
drive mounted ( note it might not be sda either ! )
