I think it's going a bit far to call it a "problem". I think it's
bloody marvellous that you can run KDE apps under Gnome and vice
versa. I frequently run KDE apps such as "filelight" and "digikam"
that don't or didn't have decent equivalents native under Gnome.  The
package manager just sorts it out when you install, and the libraries
get loaded when you run. Not a problem.
