In my experience of using Gmail over POP, collecting via POP brings them
down to your machine, but leaves them in the web interface. Trying to
bring them down on another machine leaves you empty handed despite the
fact you can still get to them in the web interface.

I use IMAP where I can. I trust Google's hard disks to be more reliable
than mine.
