My personal preference is to compose in HTML (yes, before you start...
i know...).

I wish thunderbird would reply in plain text to plain text emails, and
html to html emails... (dare i say it... Outlook does!)

What tunderbird does is always compose in the format you select in
account settings, regardless of the email you're replying to (unless
you hold down shift when clicking reply, which sets it to the other
format)

Ideally what it should do is reply plain text with reply below when
you reply to an email in plain text, and reply html with reply above
when you reply to html. (or at least let you customise the behaviour)

Also, since i use both S/MIME and inline PGP, it be good to have
inline PGP default on plain text and S/MIME on html.

Grr... I like thunderbird, but it might be time to look at other options.
