erm... Not that I know of.  The simple commands I am running are:

make xconfig
make dep
make bzImage
make modules
make modules_install

and I ran these the same for the working 2.4.17 and the 'mysterious 
dissapearing /boot directory' 2.4.9.

What is an initrd image?
