... and the range of packages installed and particularly the file
structure they use. It can be pretty confusing until you stumble upon
the tools you need to get to know your installation (things like find,
to find where a particular program lives and an awareness of how clever
things like links work, so you can track down the install directory for
a particular command).

A lot of that gradually comes with experience, but I know only too well
how frustrating that all is ;-)

My recommendation for a book is O'Reilly's 'Linux in a Nutshell'. A
good chunk of it, and the section I use most frequently, is a reference
to command line tools that you'll find on most Linux installations. I
find the "Beginner's Guide" at the end of the introduction, which gives
lists of commands organised by what they do (for example file management
or searching), particularly useful for those situations where I know
what I want to do but can't remember what the name of the relevant
command is.
