Are yor other filesystems mounted on top of existing data? If you umount
your /usr, /tmp, /var and /home and try the du again, do you get different
results? The other common cause of this is for a process to be holding a
file open that has been deleted. Thus it won't show up in the directory
listing, but will still be using space on the filesystem.
