Depends on how you package, there are ways of doing this harmoniously.

You can do this easily rpm --root (apparently remote db via sun-rpc
works, beep coming...)

Fedora should help this lots:

http://fedora.redhat.com/
http://fedora.us/ (old project)

The Fedora packaging guidelines were carefully designed to allow clean
nevr updates by using vepoch.
