Follow up
I would use a liveCD of Puppy to look at grub menu.lst, and/or hard drive structure in gparted, maybe, to see if the boot flag is set, or any file errors
You could copy your home, to the 2nd drive and any other files needed then try a reinstall

Sounds like an error in menu.list in grub pointing boot to the wrong location
