Google just found these for me
http://www.randomfactory.com/lfc/intro.html
<http://www.randomfactory.com/lfc/intro.html%20%20%20> LINUX for CHEMISTRY
www.ohlone.edu/org/currguides
and I could list the millions of others
I searched through my UBUNTU 8 package library
and found some packages which you may be able
to get for your own distribution of Linux

Biomolecule Toolkit C++ library
The Biomolecule Toolkit is a library for modeling biological
macromolecules such as proteins, DNA and RNA. It provides a C++ interface
for common tasks in structural biology to facilitate the development of
molecular modeling, design and analysis tools.
This package contains header files and libraries necessary to develop
programs using the Biomolecular Toolkit.

general-purpose neural simulator
GENESIS is a general purpose simulation platform which was developed to
support the simulation of neural systems ranging from complex models of
single neurons to simulations of large networks made up of more abstract
neuronal components.
GENESIS has provided the basis for laboratory courses in neural simulation
at both Caltech and the Marine Biological Laboratory in Woods Hole, MA.
Most current GENESIS applications involve realistic simulations of
biological neural systems. Although the software can also model more
abstract networks, other simulators are more suitable for backpropagation
and similar connectionist modeling.
utilities for biological sequence analysis
SQUID is a library of C code functions for sequence analysis. It also
includes a number of small utility programs to convert, show statistics,
manipulate and do other functions on sequence files.
The original name of the package is "squid", but since there is already
a squid on the archive (a proxy cache), it was renamed to "biosquid".
