You mean you want to set up GNOME with only GNOME apps and KDE with only 
KDE apps?

With most distros, adding an app puts entries in both GNOME and KDE menus, 
but as far as I know you can remove entries in one menu without affecting 
the other.

Editing the GNOME menu has not been easy until the latest version (2.12). 
You will want the upcoming Ubuntu release, Breezy Badger (currently 
available as a preview) which has a GNOME menu editor.
