You can uninstall the indicator-appmenu package, which is the library
responsible for moving the menus, but this will make the change
system-wide.

The effect can be without removing the package by setting the
UBUNTU_MENUPROXY environment variable to an empty string, eg:

$ UBUNTU_MENUPROXY= gnome-terminal

You should then see the menu at the top of the window rather than at the
top of the screen. I wasn't able to work out how to set this variable
for the entire session so I just removed the package.

The focus follows mouse is a gconf setting in:

/apps/metacity/general/focus_mode

Use gconf-editor to set it to "mouse" instead of "click".
