I'm assuming you are talking about IMAP served mailfolders.
The sorting is not a function of the mailbox but of the configuration of
the mail reader, set the sort properties for the mailboxes the same in
your windows and linux environments.

Not got a clue about the unread, unless you have set to keep local copies
of mailboxes that are synchronised to their imap mailbox counterparts, but
you haven't actually synchronised the local and imap copies?
