Yes it does. Doxygen for instance relies on generating PDF by going
via Latex, to postscript and converting it with ps2pdf. I just
generated a 977 page PDF from one of our projects that way, and
the resulting PDF contains approximately 15000 links.

pdflatex from Tetex might be another option for latex files, though I
haven't checked whether that preserve links.
