For debian (I haven't looked into it on other distros) there are
official "packages" - they get round the licence by providing a package
which installs source tar balls and a script which you run. The script
will painlessly/automatically produce .debs.
As to strange locations of files: they offer a choice - they've "had a
go" at making the locations of files more sane, but they warn that the
DJB layout is guaranteed to work. I've stuck with the latter, since the
dns servers/caches are quite mission critical.
