ee -r xxxx doesn't work for me either.  I'm using gnome but with
nautilus turned off and told not to manage my desktop.  This removes all
my desktop icons which is fine by me.  Is this the same as what you're
doing?  However, I still set the background using the
settings->desktop->background utility.

You could use the xsetbg command to set the background, that works for
me too.
