With regard to IPv6...

You should only experience problems if the server supports IPv6, has a
DNS entry for its IPv6 address, your client is also IPv6 enabled but the
routing isn't properly setup (thus it's enabled but doesn't work) and
the ftp client software you are using is obtaining the IPv6 address of
the server from DNS and trying to use that prior to falling back to
IPv4.
