Both windows and Linux (Ubuntu) on instalation also install and configure a
boot loader: http://en.wikipedia.org/wiki/Booting
<http://en.wikipedia.org/wiki/Booting>It looks like the Linux one didn't
update the menu for the boot loader properly, the windows boot loader when
you restored it doesn't detect linux.

You can add Linux to the windows boot loader:

If you are happy to blow away the Ubuntu partitions you can always reinstall
Ubuntu and wipe out the existing partitions/installations and reinstall. As
long as it doesn't have any work you want to keep (You can always backup
using a live CD).

Before making any further changes do make sure (If you haven't already) you
make a backup of anything you want to keep.
