I guess the best option, not to use HyperV at all, is not open to you?

The performance of vanilla Debian under HyperV is *awful*. It works and
it will be OK for some tasks, but disk I/O and network I/O will be slow
and you are limited to one processor core unless you compile a kernel
with the hv_* modules. Perhaps you have this already.

As regards the cloning, do you really mean cloning or is it data
replication that you are after?

If it's replication then rsync and MySQL replication will likely be your
friends.
