Hi James,
See if you can find a schematic for the HiFiBerry, it may not use all the
GPIO pins.

Also you could use an alternative remote control method, Bluetooth is
included in the pi3 or you can get a USB bluetooth dongle in pound world.
Bluetooth remote cheap on eBay.

If your using OpenElec and you TV supports it, you can use HDMI-CEC to
navigate the interface.
