Gnucash can do VAT.   There is a sample accounts tree in recent
versions that includes VAT accounting.

For UK PAYE the HMRC give a free CD of Windows and Mac software each
year that works fine for a small number of employees (I have used it
for 3 but HMRC say it is ok for up to 50.)  The Windows version runs
fine for me under Wine on Linux (if and when I find and install the
one missing font, it will run better than the Mac version.)
