I only know about running mplayer from the command line, but try mplayer
-forceidx FILENAME and see if that fixes it. If not try mplayer
-autosync 1 FILENAME or mplayer -autosync 30 FILENAME
And reinstalling mplayer shouldn't reset your settings, rm -r .mplayer
should do though
