Do you know if you are using an active or passive ftp session ?
The problem you describe sounds like an active ftp session being
stomped on by a firewall (could be theirs rather than
yours). Try enabling/forcing a passive session (With filezilla this
options can be found here: Edit->Settings->Connection->FTP) or
typing the URL into your web browser
(ftp://user:password@host/path if you need to provide
credentials and it won't ask you nicely to provide them.)
and see what happens.
