Julian, you're confusing an access protocol (IMAP) with a mailbox storage
technique.

Generally speaking, Dovecot stores mail in maildir format, but it
certainly doesn't have to. Let's assume that that's what you're using on
your new server. Maildir means that each message is stored in separate
file under a directory tree usually rooted at ~/Maildir (it can be any
name, but that's a typical one). So, if you copy all the mail using
imapsync, you can then tar (or otherwise bundle up) all those unused
accounts.

Incidentally, there's a certain irony in your request for an open source
solution: imapsync is not open source.
